I am not sure what you are making but if you are making a mesh object that requires a transparency, a couple of things you could try:

1. if its a window or opening and since you are using mesh, you can cut an opening, then create a prim window in sl wit the proper transparency--then you just fit your window in opening.

2. make your transparency texture separate from your mesh texture---and apply them separately. Second Life has not perfected its mesh and I suspect it the same with the textures.

just a note, they are moving toward using server side textures as oppsed to client sided so that means that eventually your viewer will not govern the viewing of the textures so keep this in mind. What this means is eventually what you see in AC3D will be viewable (including transparencies) in SL using viewers exclusive to SL. Goood luck and i hope this helps.
