Indeed what you show us is not very clear.
If I understand well, you duplicate the diamond-shaped surfaces at the middle of your cockpit, down-size the whole thing, then you seem to insert some vertices, and then move them to have a kind of round surface ...
But then ?
You now have two surfaces, one inside/on top at the other.
If you delete the duplicated surfaces at this point, you will basically go back to the second cockpit shape. Because that duplicated surface is not part/merged with the original one ...
