Default Vista x64 Losing AC3D Files

I've been having a very odd issue here lately, and I've just been able to narrow down the common factor in it, AC3D.

The Issue:
A month or so back I had a model I was working on vanish along with all of it's related files. Not deleted, just gone. As in Windows could no longer see the file no matter what I put the permissions to. No matter what recovery tools I ran, the file was just *GONE*, both the mesh and the texture files associated with it, just poof. I finally managed to save all my work by doing a system restore to when I knew the files were there. Windows Vista (64 bit) still couldn't see the files in the folder, but AC3D and my graphics software could, so I was able to Save As everything to a new folder and recover it all. Was never able to figure out what happened.

Today it did it again. A new file I had been working on was just gone, just like the last time. Did a system restore, and same deal, AC3D could suddenly see the file when using the in-program file browser, but Vista could not.

I've never had this happen with any other files (that I'm aware of), but its now happened twice in as many months, both times with AC3D and associated files.

Is there anything in AC3D that could be, I don't know, wiping data out of the file allocation table without letting windows know?

I wonder if it's uninstalling an old version that is causing the file types to be lost?

If you installed the new version, then uninstalled an old ne, Ithink this could happen. A reinstall should fix this (if this is the problem).

Nope. While this last round of vanishing files did occur after installing the new release, I had not uninstalled or deleted the previous version yet (actually, I don't think I've uninstalled any of the previous versions since it always installs to a new folder anyway).

The time before that wasn't anywhere near an install. I had literally closed the program down to go get something to eat, left the computer to go to screensaver, and when I came back to resume, the files were gone. The model file, even the .jpg files in a totally different folder had just fallen off the face of the FAT.

All while leaving other AC3D files that I hadn't been working on (in the same folder even) perfectly intact.

It appears that storing files in the program fle folder is not recommended in Vista - is that where you are storing the files?
